One thing I did notice was that we were able to drill about a third of the way, maybe a bit less, into the shaft. We were planning on doing a temporary fix with a cotter pin. So is it possible for only the core of theshaftto be hardened, and the threaded portion still soft? Because drilling through that first third or so really gave not much difficulty

It will all have to come out. Some guys pull the whole motor, then tear it down on a bench. Personally, i prefer to take the top end off first, along with clutch hub, flywheel, and loosen primary drive and countershaft nuts. THEN, i pull the bottom end out of the frame and split it on my bench. Its not as heavy to try to muscle around, and you dont have to try to hold it still when removing the things i listed
