660 timing marks

I am new to the forum and need help. We have an 04 660. Had it rebuilt top end 4 years ago. Recently we had a shifting/gear problem. Tore it down replaced the gear. When I go to set the timing the 3 marks on the cam are off when the TDC mark is aligned.The mark closet the exhaust is slightly bellow not level.Is this due to the stretch of the chain?

Could be a stretched chain or it jumped some teeth. Either way it may need a new chain or check the tensioner.
